I think mine has to be TNG's The Best of Both Worlds. The suspense and drama created by the first prolonged encounter with the Borg in addition to the kidnapping of Picard and attempted rescue thereof really kind of set the stage for the evolution of Picard's character all the way into the movies.

 TOS's second season "The Doomsday Machine".  The look of terror on Commodore Decker's face as his shuttle is engulfed by the planet killer was heart stopping.

 The episode's oblique reference to the 20th centuries doomsday machines ... nuclear weapons ... is one of many classic Roddenberry plot references.

My favorite Star Trek Episode has got to be TNG "The Inner Light".  Even as a kid back when I first saw it I appreciated what that episode meant.  It showed the world that Patrick Stewart still had all his old chops and reminded people that Science Fiction can transcend the genre entirely and be a good story all together.  Even though Star Trek had been on the air for five years this was the first episode that really felt to me that story and character were more important then science fiction and effects and this was the shark moment where TNG went from good to great.  In my opinion from "The Inner Light" on through the rest of the series were the best years of TNG and why I was so heartbroken that they did not renew it for another season.

TNG's "The Measure of a Man" was one of my favorites. It raised some interesting issues about whether or not an android counted as a person.

The acting was very good as well. I enjoyed seeing Riker and Picard arguing against each other in court.

So many I love... So to make a good listing, one for each series:

TOS: The Menagerie part 1 & 2: capptivating from beginning to end... and the ending has you think for along time about reality and desires, human nature and mind.
TAS: Yesteryear: too many dismiss the animated series but this episode is a prime example of it's quality, especially regarding time travel and it's consequences.
TNG: All Good Things: quality sci-fi with rich characterisation like only Trek ever could do; and best done series finale ever.
VOY: The Void: How something like the Federation could come out even from utter darkness and despair and chase away both. The essence of Roddenberry's vision masterfully done.
DS9: Trials & tribble-ations: a masterpiece of special effects and storytelling perfectly blend together.
ENT: In a Mirror Darkly 1 & 2: best and richest treatment of the Mirror universe ever since the original Mirror Mirror.
