Indeed I did it without trouble. Each time I got a BO with a level III skill I wanted for my original ones, or each tme I got a better version of one (like a purple Vulcan science officer to replace my green Vulcan scienc officer) I swapped them and retrained them. As of now, all my Boffs (I have twice the normal roster) are purple and all have at least 3, often 4 level III skills and all skills maxed out at 10... and i still have millions of points left!
So go freely with this and improve your crew without restraint.

Once you get to lvl 50 and get settled with your boffs you will have so many points floating around I found myself changing them periodically just for the sake of changing them. I actually had a lot of fun making a boff leveling him and then creating him as a character after replacing him kind of my own RP sense you know.
